I use Animate/Flash.
But it is being ran through FallowWing's custom engine, I don't know the technical details of how he does it though.
You'd have to ask him personally about it.

I was wondering what program you use to animate and what program does FallowWing use to program? Is it strictly some port of Flash or somethin else? I'm SUPER inspired by how interactive and fluid your games are I wanna make some for myself someday! ^-^
